After limited success at Arsenal, Scott later played under his central defensive mentor Tony Adams at Wycombe Wanderers.
Scott was a regular in the centre of the Brentford defence in 2000-01 until suffering a spine injury in February that put him out of action for a lengthy period. He once again proved to be a solid and effective centre back who reads the game well and is more than useful in set-piece situations. He had been in good form prior to his incapacity despite the club rather surprisingly placing him on the transfer list in November.
After being released by Wycombe Wanderers at the end of the 2004-04 season, Scott was subsequently re-engaged on non-contract terms.
