Halifax Town's popular 'keeper broke a finger on the opening day of 2000-01 and had to be replaced at half time. On his return the Shaymen suffered an embarrassing 5-1 defeat at Mansfield Town which was to prove the downfall of manager Mark Lillis, but Lee then returned to his best form before going down with a knee injury in February that put him out of action for several weeks.
Although he came back for the last few games, Lee continued to have problems with the injury in the new season. After announcing his retirement in December 2001, Lee did appear on the Halifax Town bench in subsequent games before moving on to Doncaster Rovers.
He returned to Halifax in July 2002 as assistant to new manager Chris Wilder.
