Arnott again had a wretched time with injuries at Colchester in the 2000-01 campaign and never seemed to be able to shake off his long-standing groin problem. He featured in a handful of games for the U's but his only start in a Second Division game came in the home match with Northampton in November when he appeared as a makeshift target man. A versatile player who was more at home in midfield and defence he was unable to recover full fitness and eventually announced his retirement from the game in February.
